Jodhaa (Aishwarya Rai) is a Rajput princess while Jalaluddin Mohammed Akbar (Hrithik Roshan) is the Emperor ruling North India. He's been successful in all his battles and has annexed a large part of the present day India to his Kingdom. Jodhaa's father (Kulbhushan Kharbanda), to safeguard his own kingdom and subjects, suggests an alliance between the princess and the emperor. The fiery Jodhaa hates the idea of marrying someone from a strange religion and going to live in an even stranger land. She insists on meeting the emperor in private to lay some conditions before going ahead with the wedding. Akbar meets Jodhaa and she insists that she wants to continue following her own religion even after marrying him. The emperor agrees to her conditions and they get married. Jodhaa goes to live with her new husband in his home and there she faces trouble in the guise of Mahamanga (Ila Arun), Akbar's nurse. The film goes on to show how the couple get to know each other and also learn to trust one another.
